A few days ago, something happened in Portugal: the portuguese delegation of the European Movement made it's first public appearance. It's president is Diogo Freitas do Amaral, a christian-democrat, ex-president of the UN General Assembly. The newscast had no information on a flag for it, but the bottom line is: the organization really exists!

Oh yes, the European Movement exists. the Liberal Democrat MP for a neighboring constituency was its sometime UK president. The movement used to have a flag of a green "E" on white, or perhaps a white "U" on green. I think they've
used the ring of stars flag for years now.

Yesterday, I found a black and white ad in the newspaper on some initiative of the portuguese branch of the EM. The interesting part is that next to the name of the movement (in english, french and portuguese) there was a flag depicted, not one of the EM flags in FOTWws, but the EU flag itself. Are they using the EU flag now?

Yes I believe so, since not long after the EU adopted the Council of Europe flag making it in effect the undisputed pan-European flag.
